I've just tried running our LM3S9B90 and LM3S6965 example projects on 2.0.6 running on Windows 7 using both JTAG and SWD modes and it is all running OK here.
One difference between 2.0.5 and 2.0.6 that may cause different behaviour is that 2.0.6 now sets the nTRST signal on connect using the "nTRST mask" target properties rather than relying on the "Output Pins" target property. If these properties have changed this might cause this problem. If this is the case probably the easiest thing to do would be to restore the default target settings by right clicking on the targets window and selecting Restore Default Targets.

We have this same problem on 2.0.7. I tried Restoring Default Targets, but did not have success. I have a few dozen target boards. It works on some and not on others. The strange part is that we are able to connect to the target once, but only once. After we make the initial connection, the error "cannot set debug register" appears.
I probed the JTAG pins wtih a scope, and they are toggling. I do not know the protocol, but the waveforms look like good digital shapes.
We do not have the nTRST signal attached to the JTAG.
